My husband and I are traveling with our bicycles and need to get from Budapest to Podgorica. We would love to do this by train and were wondering if it’s possible to do that without getting on a bus. Also wondering about length of the trip. Is there a better site for booking train tickets?

This requires travel through Serbia and their railways are in a terrible state. Information is weak, punctuality is a joke. Railways of other countries are refusing through cars in this year's timetable because it causes so much delay to them. Your plan is not recommended if you are not an expert traveller that can find alternatives on the run without help.

There is a description of the Podgorica train at https://www.seat61.com/belgrade-to-bar-railway.htm but you have to get to Beograd first.
